Shift select the two edges using the Edit Pattern tool. Right-click > Merge.

The coloring is the fabric, not the pattern pieces. That color effect is called a gradient and it is easily done in Illustrator. Once you've used arrangement points or the gizmo to position something in the 3d window it will stay there. It will only reposition if you select the button to do so.

Work in the 2d window shouldn't have any effect on the garment in the 3d window.

This sounds like an issue for CLO. Use the reporting system within MD and report this to them. Give them good examples and ask for a response. They are usually pretty good about explaining what is going on.

I think I've figured out a way to explain this. Print out your two patterns and then cut them out. Without bending or folding, can you line up the two shoulder seams and tape them? The answer is no and that is why you can't merge them in MD. MD will not distort your patterns in the 2D view to merge ...
